چکیده

Abstract. A classic problem in computational biology is constructing a phylogenetic tree given a set of distances between n species. In most cases, a tree structure is too constraining. We consider a circular split network, a generalization of a tree in which multiple parallel edges signify divergence. A geometric space of such networks is introduced, forming a natural extension of the work by Billera, Holmes, and Vogtmann on tree space. We explore properties of this space, and show a natural embedding of the compactification of the real moduli space of curves within it.

A Metric on the Space of Partly Reduced Phylogenetic Networks

Phylogenetic networks are a generalization of phylogenetic trees that allow for the representation of evolutionary events acting at the population level, such as recombination between genes, hybridization between lineages, and horizontal gene transfer. The researchers have designed several measures for computing the dissimilarity between two phylogenetic networks, and each measure has been prov...

Fighting network space: it is time for an SQL-type language to filter phylogenetic networks

The search space of rooted phylogenetic trees is vast and a major research focus of recent decades has been the development of algorithms to effectively navigate this space. However this space is tiny when compared with the space of rooted phylogenetic networks, and navigating this enlarged space remains a poorly understood problem. This, and the difficulty of biologically interpreting such net...

Transforming phylogenetic networks: Moving beyond tree space.

Phylogenetic networks are a generalization of phylogenetic trees that are used to represent reticulate evolution. Unrooted phylogenetic networks form a special class of such networks, which naturally generalize unrooted phylogenetic trees. In this paper we define two operations on unrooted phylogenetic networks, one of which is a generalization of the well-known nearest-neighbor interchange (NN...

From trees to networks and back

The evolutionary history of a set of species is commonly represented by a phylogenetic tree. Often, however, the data contain conflicting signals, which can be better represented by a more general structure, namely a phylogenetic network. Such networks allow the display of several alternative evolutionary scenarios simultaneously but this can come at the price of complex visual representations....

Algorithms for Visualizing Phylogenetic Networks

We study the problem of visualizing phylogenetic networks, which are extensions of the Tree of Life in biology. We use a space filling visualization method, called DAGmaps, in order to obtain clear visualizations using limited space. In this paper, we restrict our attention to galled trees and galled networks and present linear time algorithms for visualizing them as DAGmaps.
